The links list you can customize is separate from what you're talking about. The module you're talking about is Navigation, specifically topnav I think, and by default it's the same for everyone: Entries, Archive, Reading, Tags, Memories, Profile. That's what she has customized. I've hidden one of them with css in my style, and you can do that with a free account, but I can't see how she did it on mobile so I'll have to wait till I get home from work this evening.
You do need a paid account to create a new layout layer, which is the easiest way to override S2 functions, but you can also achieve mods through css and that must be what she's done since her account is free. On desktop you can use the inspect element function in chrome or firefox and point at the bit of the screen you want to examine, so you might be able to figure it out that way yourself too.
